Apache no suphp

I am installing immunify360 on the server that has the cwp installed. I created a vhost of type: immunify360.mydomain.com
The more the php files to work need to be with the owner of my domain, the more the immunify needs to be root.
How can I solve this. I imagine I have to disable suphp or something.
I'm using nginx, varnish and apache

Hi, this is insecure to run PHP files under root and will never work with CWP.
You can ask me to solve any problem with your server for some money in pm  ;)
