I would like to ask for recommendations on settings of all possible CWP tools for server-level protection against malware, viruses, DDoS attacks, PHP attacks and injections, and other attacks ...

CWP has CSf/LFD built-in.

Just need to activate and configure it to suit your requirements.

Then there is also Mod Security.

For DDoS protection, you need to go above the server level and employ Cloudflare at your infrastructure level. Apart from that, look at AWS Monster's CWP configuration guides for further server hardening.
