Apache / Apache no suphp

I am installing immunify360 on the server that has the cwp installed. I created a vhost of type: immunify360.mydomain.com
The more the php files to work need to be with the owner of my domain, the more the immunify needs to be root.
How can I solve this. I imagine I have to disable suphp or something.
I'm using nginx, varnish and apache

I would like to disable the alert for a specific php file.
Example: disable the alert for cron.php, but leave it to others.
