when changing hostname have you got info that autoSSL was installed ?
In case that autoSSL installed certificate output would give you certificate in your browser, if you don't get any ssl output then it generates self signed certificate.
One more important thing is that you need to rebuild your mail server after changing your hostname.

in centos 7 you need to use systemd manager and NOT chkconfig.
For mysql issue you should check mysql logs in folder /var/lib/mysql/ filename is usually named as hostname.err

you can use ftps, ftpes as secure version of ftp but in case that you want to use ftp and jail all then think about using cloudlinux or setting up chroot-ed sftp
Maybe other option would be that you could use CWP Secure Linux it also has restrictions per program so you could maybe work with it...but for this you would need to contact cwp supprot

this is normal setup so you shouldn't have any issues with it...you will only need to have internet access to install cwp.

backups works via rsync so you can't use it with sftp, you need to have full ssh access.

maybe the best option for you would be to use Virtual FTP accounts, you can create them from the FTP Manager.

by checking your mysql logs looks like you have low memory issues and you should consider about memory upgrade
