"fix account permissions" in the user menu of the cwp.admin should give you the correct permissions, but if all works then you don't need to do this.

its always recommended to upload files as a user via ftp but if you do it as root then you can also use fix account permissions option

I wouldn't recommend disabling auto updates as said before they are fixes for security issues and because of the same this update was released as not fully tested with some bugs....but most of them are already fixed (if you have autoupdates).

why are you pushing updates with incorrect permissions ? suphp requires permissions to be 644 for files and 755 for folders....
