Try deleting the SSL and installing again. I had a few domains with the same issue and it worked for me.

Yes. Auto updates are enabled on CWP server and thus it get updated one time a day.

No. That's not right. CWP transfer tool move emails along with email accounts.

To Resolve this issue go to Apache Settings>>SSL Certificates>>>Auto SSL and select the domain and instsall SSL on your domain and then your issue will be resolved.
