Updates / Every update overwrites php.ini

Hello,
Today there was an update for PHP and that overwrites php.ini which contains custom configuration.
How to avoid this?
The same situation happens with Apache after the update, I lose httpd.conf and I lose my custom configuration.
Help is highly appreciated.

That's what I've done.
I opened the server panel and change root password there and now I can't log in from SSH or CWP using old or new passwords!

Hi
After successful installation, I've changed the root password with a new strong password (30 characters length) using the CWP change password page.
Now, I can't log in with the new password or even the old password!
Does it take a maximum length from the 30 characters? if so how much is the default length it takes?
Please help ASAP

I've already installed Letsencrypt Manager before and it was renewing automatically.
Now I can see it's no longer used and I should use SSL Cert Manager.
My question now.
If I go to SSL Cert Manager and choose auto SSL and click install SSL does this will be Ok? or I have to do something else?
Is this way using Letsencrypt certificates too?

I checked the Letsencrypt Manager, I found this message NOT IN USE ANYMORE, PLEASE USE c and AutoSSL
I went to the SSL Cert Manager and found nothing regarding the auto renew !!
I think I will force renew this time, but what about the next times?
how to auto renew the certificate one month before expired?

I'm sending and receiving emails with no problems 100% ok BUT
Today I try to open RoundCube it keeps loading then gives error message says
invalid request no data was saved
I'm using centOS 7
what is te problem? or how i can see the log of RoundCube to figure out the problem?

i adjust client_max_body_size and restart the server and still the same
even i completely remove nginx and still the same error !!
but i tried something
i tried to upload a file by a normal php upload script from my website and it is very big it uploaded successfully
